Data and code for "Seasonality of Vibrio parahaemolyticus in the Eastern Oyster, Crassostrea virginica, Along the Coast of Maine, USA"

Data and code to accompany the paper "Seasonality of Vibrio parahaemolyticus in the eastern oyster, Crassostrea virginica, along the coast of Maine, USA" (Lurgio, A. (2025). PCR results are found in the cq_ct_november exel file, water temperate and salinity values from each oyster lease site are labeled Maquoit_corr, Dam_corr, and Scarb_corr csv files, the R code used to evaulate the data using generalized additive models is Aidan_model_input, and the R code used to generate figures in the manuscrip is labeled Lurgiofinalfigures. All statistical analyses were performed in R 4.4.1 (R Core Team., 2023). Oysters from the Scarborough River, Maquoit Bay, and the Damariscotta River in Maine were tested for the presence of Vibrio parahaemolyticus (Vp) genes. The TLH gene represents all strains of this bacteria and the TDH/TRH genes represent potentially pathogenic strains. The oysters were processed in accordance to the FDA approved MPN-RealTime PCR for Pathogenic Vp and Kinsey et al., (2015). Raw PCR data was analysed using LinRegPCR/RDML guidelines (Lefever et al., 2009 and Untergasser et al., 2021). "Cq" values determined from LinRegPCR anaylsis were used for model input, instead of raw "Ct" values from the 7500 ab fast PCR machine. This paper focused on modeling the pathogenic genes found in oysters and their seasonal relation to site, water temperature, and salinity.
